Right now, the rarest thing in my collection is a sealed copy of Retro City Rampage DX Collector's Edition for the Nintendo Switch. Of course, I really don't have a huge collection at this point and I am only going after Switch stuff now.

I have Zelda - Ocarina of Time on the Gold Cartridge, but I'm not sure if it's worth much since I don't have the box.

Probably some of my Mass Effect Lithographs, some only have 100 copies. My Metal gear solid bambaland exclusive REX is pretty rare as well, thing is freaking huge. I think my Russian exclusive Mass Effect 1 Steelbook is quite rare as well. My Polish Mass Effect 1 and Italian Mass Effect 3 collectors editions are rare as well, the ME3 one is numbered out if 1100 IIRC.

I've got an original Japanese PS2 copy of Kingdom Hearts: Final Mix. I also have Metal Gear Solid 3: Subsistence (the 2-disc version that has MG1 and MG2 on the second disc as well as a bunch of funny bonus cut scenes). Unfortunately I bought that used and it's missing the manual, which bugs me since everything else is in very good shape. Rounding out the list, I also have Magna Carta: Tears of Blood with the artbook, and a physical US copy of Senran Kagura: Shinovi Versus with all the extras. Shinovi Versus was only physically released in the US as a limited print collector's edition, and unopened copies go for $200 on Amazon right now.

Before I lost my original collection in 2007, it was Snatcher, big box Earthbound and Saturn games like Dragon Force. Pretty run of the mill stuff, but man... I bought that CIB copy of Snatcher up the street for $6 in 1997.
I don't have much now, but I do have a lot of limited print and region specific Vita games, but it's hard to track the actual availability and "luster" of many of them. Among those it's probably Breach & Clear and Retro City Rampage DX.

The lust of the Vita players, I feel you. Sony wanted that console to fail. I only didn't get it because they weren't supporting it outside the US. But my friend had it, man such a cool console. I do know that it has a healthy support from the boutique publishers.

When I decided to start collecting for it early on I thought it would only last a couple years and maybe see 30-40 physical releases. The games just never stopped and yeah, the imports and boutique products kept it going even longer. Had to get choosy over time. I know a few Vita collectors online with insane full collections and crazy rare items like demo carts.
